Frankly I am not sure what you are trying to accomplish - did you try to use Google 2FA enrollment?
I think it would be helpful to provide some more details with perhaps screenshots.
Anyway I use a yubikey with U2F functionality and works out fo the box for U2F but there is a caveat: it should be used on a U2F enabled web browser like (for instance) Chrome.
Please be advised that the Chrome version on portable apps supports u2F out of the box - you may want to give it a go using that web browser.
With that web browser you can test/check functioning of u2F for your yubikey with the following URL:
https://demo.yubico.com/start/u2f/neo?tab=registerJust register a dummy name & password (can be used later on for other tests) with your yubikey - if all ok your yubikey will start flashing and once touched it should complete the registration process.
Later on you can verify it's working on this site.
The only service I am aware of which support this U2F is google mail (in fact I use it myself).
