Hi,
to be able to use my 2nd Yubikey for Truecrypt-boot I sent it in and got it back with Firmware 1.3.3. Thanks!
But now when I want to update that key in the Yubikey Management application I don't know how. The Key-ID has obviously been changed as well as the One-Time-Password I had generated - that's fine. But how do I correct the wrong TOKEN-ID?

I assume that you had set your original key to a static password and that your new key is now configured back to OTP mode. If that's the case, you'll be using a static password for Truecrypt boot so you'll need to reset a static password using the Yubico Configuration Utility. That's the only thing that Truecrypt will care about since it can't authenticate an OTP.

It seems that you want to use the new YubiKey with the firmware version 1.3.3 with the TrueCrypt application. For that you need to convert the YubiKey to the "Static Password" mode using the Yubico Personalization tool.
