I know this seems counter intuitive because ubikey provides great security and what I am about to propose provides a shorter password output and is consequently less secure.

I use two ubikeys one that generates a OTP + fixed password and another that generates 2 fixed passwords. What I would like to do is to have an end user specified password for one of these fixed passwords. some applications I use reject passwords over 6 or 8 characters etc.

Is it possible to do this already and if so how?
If it is not possible to do this now, would you consider adding that functionality to the next edition of the yubico configuration utility?

You can use the "Scan code mode" feature available under the static YubiKey configuration of the YubiKey configuration utility to program the YubiKey 2.0 to emit your own password of up to 16 characters. The YubiKey configuration utility and the user guide is available for download from the following link:
