OpenID has the concept of an Identity Provider which can choose its authentication methods and then relay this authentication to other services. Theoretically, an Identity Provider could be setup to authenticate with Yubikey OTPs, then forward this authentication to compatible parties. Currently OpenID is supported by Google, Yahoo!, Paypal, Facebook, and Steam. A Yubikey Identity Provider could provide two-factor to all of these.

The YubiCloud seems to be a great place to put this.

Yubico has offered an OpenID server at http://openid.yubico.com for more than four years now. It's currently down to a revoked cert issue however.
