I have a similar issue. I can add multiple credentials on the android authenticator without issue.

With the desktop version, I can only seem to add one secret key. if I try to add a new one, it says I have to rewrite the slot. I have the latest Neo, using 1.3.0 manager and 2.2.1 authenticator. Not sure how to add a second or third secret key with the authenticator.

Do you have Yubikey NEO? What firmware?

What version of the authenticator?
