Yes everything is separate. It wouldn't work if the counters were shared.

I just got my new yubikey v2 and have configured it (I think!) so that profile #1 remains as the Yubico-shipped OTP, and profile #2 generates OTP using my own AES key (loaded using the personalisation tool).

Now I am wondering - are the internal counters shared between the profiles, or are does each profile have its own counters?

I am looking forward to finding the time to investigate more - so many ideas but so little time!
